We are looking to deploy Cloud Run on GCP and use MongoDB Altas serverless instance.
Per documentation, support for Private Endpoints on Google Cloud using Google Cloud Private Service Connect is coming soon. https://www.mongodb.com/docs/atlas/reference/serverless-instance-limitations/
Do we know when will this be available? Do we need to connect using public endpoint now?

Unfortunately, we would not be able to provide you with an estimate date on the support Google Cloud Private Service Connect feature for serverless instances. MongoDB plans to add support for more configurations and capabilities on serverless instances over time and as you have noted, the feature is being worked on and coming soon.
