Our system have lots of routines which needs long running queries so we need primary node and it’s connection to stay available while the queries are running.
Is there an option to disable automatic version updates ?
Since on the process of updating, at the end of all secondaries, the primary still need to be re-elected and switched.

It is not possible to completely disable automatic version updates as this is a core feature to ensure deployments have the most recent security and stability improvements.
However, if you have a dedicated Atlas cluster (M10+) you can Configure a Maintenance Window and use the Test Failover feature to confirm your application correctly handles elections and failover.
